MP4Tools has been pretty useful to me over the last years.

Sometimes it's enough to switch the container format using the passthrough option, other times the audio- and/or video -stream has to be converted. You should give it a try.

MP4tools is technically trialware, though in reality, the unregistered version has nearly complete functionality with two minor exceptions:
  1. A “nag” window will appear every time you load a new file.
  2. You may only run 1 job at a time, so you can't take advantage of the queue and batch capabilities of MP4tools.

In a van down by the river
why use this app as opposed to Handbrake?
Because I also use his other app "Downie." It is very easily to use and doesn't have a lot of console options like Handbrake. The developer is very responsive and makes excellent apps. I believe in supporting good developers. For what the app does, I think the price is worth it if you do a lot of converting.

Infuse has a desktop app which will pay mkvs. I wouldn't transcode due to the inherent loss of quality.

I’ll second that - 2 awesome programs - Permute and Downie are both worth every penny
