iPod Playing Movies/TV shows on iPod you have previously copied onto HDD

I have handbrake to copy DVD's but it does not work on AVI files I have previously copied onto my HDD from DVD's.

How do I convert the AVI files so they play on an iPod? I believe if you have Quicktime Pro it can do it but is there a freeware alternative?

I have a feeling this question has been asked a million times but the search function sucks.
