I just upgrade from 6 to 6s. Before upgrading, I backed up my 6 via iTunes -- I transferred purchases and everything. After coming home with the 6s, I connected the phone to iTunes and restored from the back I made previously. It restores my contacts, wallpaper, texts, music -- but not my Apps or home screen layout. I only have the stock Apps installed.

How do I restore my Apps and home screen layout from the iTunes back up?

It should just restore all the apps and layout. Did you do an encrypted or non-encrypted backup? If you did an encrypted backup, it will as you for the password you set before it restores everything.
