I've found that the issue is directly related to graphics switching. I attempted to take a screen recording while my wallpaper preferences panel was up and, as soon as the OS switched to the discrete GPU, the wallpaper changed selections. I have now unified the selection under both GPUs, but it is still quite an odd bug.

Not sure if it will solve it for everyone, but it's worth a shot if you're suffering from the issue.

From last August: Wallpaper changes to default after restart

I had this issue in Lion (now on ML and not had prob) and resetting the desktop preferences worked for me.

You need to delete the following two files from your library/preferences folder.

com.apple.desktop.plist and com.apple.desktop.plist.lockfile

To do this, run 'Terminal' and type:

rm ~/Library/Preferences/com.apple.desktop.plist

rm ~/Library/Preferences/com.apple.desktop.plist.lockfile

You'll be asked for your admin password.
