Post Mountain Lion Havoc

I updated my iMac Mid-2010 to Mountain Lion and my wife's MacBook, Aluminum, Late 2008.
Mine was downloaded first and I continued with install. After the install I was given an alert for installing Java. As I was about to press yes, another popup came up and all I saw was my click on a bubble saying "Never on this Mac" or something of the sorts. Hoping that it wasn't anything important (I hope someone tells me otherwise) I moved on to installing the Java update, which took just as long as the Mountain Lion install. After a restart I proceeded to check the iCloud setup in settings, open calendar, open mail, notes, reminders. None of them loaded. Mail said it was updating and stopped halfway. Calendar said it was updating and just kept going. iCloud setup also just had the spinning wheel. I checked activity monitory and the settings and calendar app had stopped responding. I forced quit everything restarted and tried again. No luck. Loaded everything again and got the same hangups. Force quit, restarted, tried again.
Now i am on my wife's MacBook, writing this, where everything is running smooth and quick without issues.
Anyone else having issues with iCloud, Calendar, Mail setup after installing Mountain Lion? Any one know what that pop up could've been?
Any suggestions? Any help?

It sounds like Spotlight could have still been updating on your iMac but finished on your wife's while you were still using yours.

You didn't mention how long you had the machine up before you started going through all of this.

I know on mine Spotlight and Time machine were busy for a bit so I just let it sit before I started digging in.

this does not answer your question, but may reassure other users. I had not issues whatsoever. Just need to be patient and let it work for a while. Good luck...

I loaded up all the apps right after the java install was done and spolight was still updating. on my wife's mac spotlight was updating while all the other apps opened without a problem. now i am concluding that this java update was the issue. can any second that?

I have it installed as well and didn't notice anything. It could be an app that uses Java that's misbehaving. You can check activity monitor to see what's going on.

The pop up

The pop up you saw was for the Notes App. What it was asking was if you wanted your notes to sync between all of your devices (iCloud) or only on your mac. Mine also popped up just as I was getting ready to click the button for the Java update. I let my java update and was able to open my Notes app after a reboot. When I opened the notes app I got the same pop up back and was able to choose between iCloud and only this Mac. My guess is that once your ML settles a bit that pop up will come back when you are able to open the notes app.

iCloud Apps

None of the iCloud apps: Mail, Calendar, Contacts and System Preferences are really working. They just go into Not Responding Mode. I've let the system idle so that maybe it just sorts itself out but there is nothing really happening. I'm thinking if reinstalling ML some way will help. Is that even possible?
Any other tools available to run a system check to see whats going on and how to repair the issues or affected apps?

Format and Re-install

I ran disk utility to verify and repair disk. Was notified that drive needs to be formatted and OS re-installed. All this from updating to Mountain Lion? Ridiculous!
