ever since El Cap when I save a PDF to desktop from say Adobe InDesign preview opens automatically and displays that PDF. Is there any way I can stop it ?

I think you can do it in info. command "i" on the doc and then set what you want to open it with and you have the choice to make it so for all documents of this type...

Which other applications are affected? I only know of the Safari setting ('Open "safe" files after downloading'), but I haven't seen it with other applications.

I use Adobe in design to generate PDFs. I have set via Cmd I to always open files like this with Adobe ID, but the problem is that , on generating the PDF, preview immediately launches without my clicking on it. Very annoying.

Firefox does it too. Whenever I download a PDF file, Preview opens it immediately. I wonder if this is related to OP's case??
