Problem with Handbrake... subtitles don't work

I have used Handbrake for a couple of times now, but the last few times the subtitles I added won't work. My iPad and my computer both say that there aren't any subtitles! It's freaking me out!
Could anyone help me?

My standard for handbraking is:
1) open the movie first in something else like DVD player to determine which title is the correct one
2) launch handbrake and select the proper title
3) select AppleTV preset
4) go to subtitle section and select English and check the "forced" checkbox

My subtitles seem to show up fine; hope that helps

It also helps to use a nightly build of handbrake. Try the appleTV 2 preset.
