problems sync apps (disappearing apps)

Both my iPad and iPhone iOS 5.1.1 when I download an app on the iOS device everything is fine until I sync with my computer then the app would dissapare and all app data as well. The only solution is to not download from the device but to use iTunes to instal the app and then there would not be a problem why is this?

Go to your iPhone or iPad on iTunes left side bar and right click and select transfer purchases and choose yes; I think you might have to do this if somewhere down the line you had said no.

Yes I did do that and still occurred problems, I have also restored my firmware, created a new iTunes library still have issues. Also did a reset on the device.
