I am looking for any program that will convert a whole folder of jpg to ebook format that the ipad can read. I am using it mostly for reading manga, does anyone know any good one?

It sounds like you want to go all around Job's barn just to view some JPEG images. The ePub format is really just a superset of HTML. Graphic images are linked to the page just as they are in web pages.

You want a JPEG viewer. Check the iTunes App Store for Media Link Player Lite for iPad. It handles H.264, AAC, MP3, and JPEG. Did I say that it is free? Well, it's free.

Caveat: This viewer/player is intended to view media stored on a NAS or other server.
 
If you have a mac...

  1. Open .jpg in Preview
  2. File | Print
  3. Adjust settings for scale/fit to page etc....
  4. PDF
  5. Save as PDF
  6. Choose file name etc....
  7. If you want, open PDFs now in Preview and combine to make multiple pages.

You could probably use an Automator workflow to accomplish this on large numbers of files, and I'm sure there will be an equivalent workaround in Windows/Linux/other if you prefer....

Zip or Rar the folder.
Rename the file *.cbz or *.cbr respectively.
View in a comic book reader.
