Pro: no tax, easy to return, fast shipping (if you have amazon prime)
con: You can't customize the system, you can only buy what they have in stock

Warranty wise it doesn't matter where you purchase AppleCare from. If the pre-configured models are what you're looking for, go with Amazon. You'll save a good chunk with no tax, and you can just pick up AppleCare on Amazon or eBay for even more savings.
