So I have a few Beatles albums that I purchased from iTunes.

After I updated to 8.4 and enabled Apple Music, all of those albums — which aren't on Apple Music — disappeared from my library in the Music app. If I turn Apple Music off, they reappear.

What gives? Can you really not have your purchased iTunes albums available in your library if they aren't on Apple Music?!
 
Same here, but I also have some that ARE on Apple Music. They also don't show up unless I find them and add them manually.
 
You need to turn on iCloud Music Library and select Merge.

That's what I did. And I tried re-downloading from iTunes App > Purchased. It shows all the songs downloading, but when I go back to the Music app, they're not there.

As soon as I turn off Apple Music, all of my purchased albums reappear.

Here's what I did that seemed to work:
On iTunes, I downloaded the purchased music. (You can see them all at once by making a smart playlist for "not in cloud"). Then right clicked them all and chose add to icloud. They are showing up on my phone now along with everything else.
 
Hmm I'm trying to replicate this but my purchases are showing up. Also, I no longer have any purchases when I go to the iTunes store. It looks like they're in the process of transferring iTunes store music to Apple Music.

Hm, well I don't have iTunes Match (anymore).

Maybe I can try it when 12.2 is released, since it will have iCloud Music Library support and presumably Add to iCloud will be an option if you have Apple Music turned on.

No iTunes Match. Used to have it, but I let it expire at the beginning of June. Could be like kmj2318 suggested and it's a server-side issue.
 
I think there are a lot of server side things going on. I have music from iTunes match, iTunes purchases, and Beats, and I'm seeing a lot weird things going on as all the music is being integrated together.
