I usually use the prepaid iTunes cards you buy at stores, but if I want to buy the iPod touch apps right now (I have $4 left on my account), will the iTunes Store charge $20 on my credit card, or will it charge $16 and take away the $4 I have already?

It will first take the money out of whatever prepaid stuff you have. So if you have an account balance of 1.00 and you buy a song, then it will take your account balance to zero and charge the rest from your credit card.
