Okay, so my 5s is jailbroken.

Every time I plug it into my MacBook, it automatically backs up with iTunes. So, effectively, I am backing up a jailbroken iPhone.

So, what would happen if I were to decide to get rid of the jailbreak, and restore my phone, and then use a back up from when it was jail broken? Would this cause problems? Do I need to restore a back up from before the jailbreak instead?
 
Bits and pieces of residual jailbroken code could be imported back into your device which might or might not cause issues.

Always best to set up as new, do not restore to backup.

That's rather unfortunate, as my back up pre-jail break is pretty old now, so I'd lose quite a bit of stuff.
