I bought my iPhone a few months ago and jailbroke to 3.0.1 almost immediately. I'm on a Windows PC, so I had to wait until last week when blackra1n came out to upgrade to 3.1.2. After doing so, I noticed that many of my folders had been duped (I'm not sure exactly which directory, but it's the one containing the Themes folder, among others). I could easily delete the older folders, but I've also read that upgrading a jailbroken phone (as opposed to doing a restore) actually means that Cydia reserves another 500 MB while still reserving the initial 500 MB as well. Is there any way to fix this? This guide seems to show you how to do things correctly in the first place, but what if I've already made this mistake? Am I going to have to completely start from scratch (disregarding my iTunes backups) to get that space back? If I restore back to factory settings and then restore again from a backup will the dupes be gone even if I jailbreak again?
Also, please note that I don't have any backups from before my phone was jailbroken. Anything I have is post 3.1 jailbreak.
