I used the universal setting in Handbrake to rip a DVD. After loading it on the iPad, I noticed that the width is off. I believe the output file is 720X480. Is there anyway to increase the width so there aren't any vertical black bars?

Can't you zoom into the video on the iPad via double tap? It seems strange, that the iPad does not play your video in full screen and adds black bars to the right and to the left.

Btw, video DVDs have a maximum width of 720 pixel, thus any scaling might introduce artefacts.
 
So change the size back up to "Width: 1280" in Picture Settings then save as a new preset for use later (use a source of 1280 input width or greater when creating the preset).
