I know that AptBackup let's you backup jailbreak apps from Cydia or Installer when you want restore/upgrade. But does it also back up cracked apps (like the ones downloaded from various sites)? If not, does anyone know how to do so?

It doesn't back up jailbroken apps. It backs up a list of those apps so they can be re-downloaded.

Oh, and it didn't work for me and I followed the instructions.

AptBack up will store a list of jailbroken apps in your iTunes backup, AppBackup will backup app store apps. Once you've backed up apps, sync with iTunes, restore, then jailbreak again, then restore iTunes backup, download AppBackup and AptBackup again and restore your apps. ;)
