I'm a newbie jailbreaker. Owned a 3G for a year and never partook, but I recently upgraded to a 3GS and decided this phone had the horsepower to allow me to jailbreak and still enjoy a reliable, fast experience. So far so good. Loving it!

Anyway, I searched on this question but only found limited info.

After jailbreaking, how exactly to subsequent iTunes syncs/backups work?

Do iTunes backups continue to work fine and just ignore all the Cydia apps while backing up all the Apple-approved apps, app settings, etc.? Or does it back up everything?

What would a restore of a previous iTunes backup, made after the phone was jailbroken, do?

I also saved a pre-jailbreak backup and copied it to another location on my PC.

I'm assuming if my phone gets hosed for some reason and I have to restore, but want to keep the phone jailbroken, I would set up the phone as new, jailbreak, then apply the most recent post-jailbreak backup, then re-install all my Cydia apps from scratch. Sound right?
 
I don't mean to threadjack here, but on a similar note, after you jailbreak can you do a restore from backup to restore things like game saves and other app info?

I think you can, but I didn't go this route. I just ran purplera1n on my 3GS and unlocked the firmware I already had installed, apps and data intact. Ran a backup before, and copied it elsewhere on my PC, just in case. Everything is running fine.
 
A backup does not backup your apps it backs up you contacts email and user settings etc. Side effects of a jailbreak can linger once u have restored your phone to a standard mac os. Take for example my 3g. When jailbroken I downloaded an app from cydia that locked the icons in possition by filling the empty spaces with blank icons. Once I restored it to update to os3 I tried the phone out everything was back to normal. After restoring the backup the blank icons returned. To get rid of them I had to restore the phone to an older pre jailbroken backup. So the app I had downloaded resides in the system section of the backup.

Basically what I'm saying is some stuff will stay in your backup if it has altered the systems files that are backed up.

Not sure how you only found limited info, this seems to be asked at least once a week here. :) But since I am already replying, your iPhone works like a normal iPhone, only with added functionality. So everything works exactly the same, sync, backup, etc. Unless that is you change normal functions with a downloaded app.

If you want to restore an old backup, don't set up as new, restore the backup. Otherwise you are just adding a step. :) If you use AptBackup, you won't need to re-install your Cydia downloaded apps from scratch. AptBackup keeps a list of your apps and stores it with a normal iPhone backup file. After an iPhone is reloaded with its OS, restore from your last backup and first thing is to download AptBackup and click Restore.

on most of the tutorials i have seen it says that you do a restore before running redsnow.

Would that not clear all your app settings?

Yes, it will clear your settings. If I misread I apologize, I thought you meant keeping your app setup, as in your apps and how they are arranged, not your app data. There's a Cydia app called AppBackup (different than Aptbackup) that is supposed to backup settings, etc but I have not used this. :)
