I recall notifications clearing on their own once they have been viewed on any of my devices connected to my iCloud account. Seems like this feature has disappeared. Every time I pick up my iPhone, I'd see lots of notifications for messages that I had read on my Mac. Likewise, even when the Messages app is active on my Mac (and while I am typing a response on it), I will still receive the notifications for the same messages on my Watch.

Anyone has a fix for this issue?

it's all been messed up since 11.3, really frustrating. i don't even get notifications sometimes. i even did a clean install of iOS 11.4 (at the time) and mac os.

i hope mojave fixes it.

I'm having this same issue. Not sure of when it started, but it was during one of the iOS 12 betas, at least for me.

I’ve had issues like this where Messages on my Mac won’t mark messages as read (confirmed with friends and Read Receipts). I feel like I had this issue ever since enabling Messages in iCloud on iOS 11 and macOS High Sierra, and the issue has crept into iOS 12 and Mojave (but not all the time).
