I deleted some files from my computer and now I want to return them back, I do have a 1:1 copy HDD but the files were scattered in multiple locations no the HDD.

Is there a way to tell the computer to put back the files/folders to their prior locations/directory as they are in the backup? so that if file ~/documents/1/1.txt would go to the directory ~/documents/1/ and so on?
 
You didn't tell us which Mac you have and what kind of drive is inside.
That's important.

If you deleted files from an SSD or fusion drive, you're probably NOT "getting them back" (particularly if you use FileVault or the Mac has a t2 chip inside).
Even with a platter-based drive, data recovery is an uncertain prospect.

So...
You've got to "go to the backup" and manually replace the files one-by-one.
Yes, I know it takes time, but...
... that's what "having a backup" is all about.

Consider where you'd be if you DIDN'T have "a backup", and smile! ;)
 
Probably not, as there really is not any mapping between old internal disk vs what's on external.

So, find the file on external and copy over.
