I am not sure but I think many tryed to change some icons manually and ended up with a missing app from the device... Well... That's what happened to me.
I made the icon but didn't notice that it's width was 1 pxl bigger than the stock one and when I did the uicache stuff... Bam! SMS app was gonne! But i did a backup of the stock icons inside the forlder. So, I returned the icon to the stock one and deleted the backup files, also did the uicache and restarted the phone but SMS was still missing. Can someone help me out with this? (Yeah... I know that restoring and re-jailbreaking will do it, but i'm searching for other ways to do it)

P.s.: used iFile for the changes
 
My guess it's an ownership or permissions issue with the file. Unless the icons saved on device you need to reset the permissions manually on the device with iFile.
For ownership it's Owner: root Group: Admin
For acess permissions it's User: Read, Write Group: Read, Write World: Read
This is the time to do restores to fix an issue with iOS 8.1.1 still being signed. Don't do this the hard way when you shouldn't have been digging in the first place.

Kaki rob is probably right on with the permissions. But also make sure you empty your trash and then do the uicache and respring.

Did it all... Recovered default files, changed the permissions of the app folder and cleared the trash... No Messages app on the homescreen yet #

Ouch. Sorry bro. I never mess with theming or anything like that so I have no clue how to fix it. Sorry this is happening.
 
UPDATE: tryed to send a iMessage to my iPhone using my iPad. The iPad detected my device as an iDevice succesfully, showing on the text field "send iMessage" but my name was tinted on red and it was writen thatI was unable to send the message because my iPhone wasn't signed to iMessages. So, I went to my iPhone configs but... No menu for messages app there! ��
 
This is exactly why I use winter board for all my icon changes. It's easy to create your own bundle with the icons that you want themed. Changes can be easily reversed as well. I'd go ahead and restore.
