When will they be available in the Apple store? I am waiting for a refurbished M1 Mac Mini to replace my Windows desktop.

If you need one ASAP, I think EDU prices are around the same or just a bit more than refurb.
If you mean the brick and mortar Apple Stores, I am unsure if they sell refurbished items.
Do you mean the online Apple Refurbished Store? They typically start showing up about 3-6 months after launch. I don't see why this would change for the M1 Macs.
While not Apple Refurbished, you might want to check out the open-box M1 Minis on bestbuy.com.
I love Apple Refurbished, and trust them much more, but between the awesome financing specials at Best Buy and the open-box deals, I am finding it hard to pass up.
I probably would have purchased one already if BB sold 16GB M1 Mac Minis.
The Education discount for the base M1 Mac Mini is only 5% off. The Apple Refurbished is typically about 15% off for most current devices to 30% off for devices a generation to two old. When the M1 Mini first hits the Apple Refurbished Store, I expect it to be about 15% off.
But still, if one could qualify for the education discount, 5% off is better than full retail price.
If the OP qualifies for a veteran or military discount, this is 10%, getting closer to that refurbished discounted price.
Refurbs for all Macs except the $10K models has been pretty slim. I had a look for M1 refurbs at two sites and found none.
My local abt had a sale.
Apple matched that 650 plus 150 for my old 2014 mini. Plus 100 for apple care. So 750 plus tax 794 and some change. Minus 150 tradein. So 644 something total. Less than the original and 3 years included not bad.

The early 2020 Intel I AIRS and Pros turned up relatively quickly in the refurb store...I think a little over 3 months from launch. My suspicions are that was due to all the heat issue complaints.

I bought a M1/8/512 "Satisfactory" Open Box at Best Buy for 1161$. It had fingerprints all over it but it was mint after a microfiber cloth wipe down. Battery had 2 cycles. Works amazing.
I have seen and got some fantastic open box deals at the BB by my house. Never think twice about it, the return policy is the same so no reason not to take chance.
I bought a i5/8/512 in early May 2020, for 1169 as "Excellent" Open box from Best Buy. The one by my house had several at the time, I imagine everyone was returning them for that reason. 10.15.3 which it shipped with ran really hot, .4 and after it ran much cooler and I put a thermal pad on the heat sink and it rarely gets above 65C and is usually around 35-40 at idle. The thermals freak out everyone had, benefited me a lot. Up until the M1 came out it was the best MacBook I ever had.
Remember a lot of refurbished devices are just returns. I wouldn't be surprised to see refurbished M1 Macs in March or April, though they may sell out quickly, and it may be more of the base models with 8GB and 256GB available.
