I had some levels change after the initial upgrade to 10.10, but no change after, even through multiple 10.10.1 beta updates and the public release today.

If you reinstall its advised to make a backup of your user area at least, or a Time Machine Backup.

If you install from scratch you will loose everything.

I created a new user and manually copied the prefs of my mail, internet and a few other crucial apps and now everything is running smooth,

but i thought it was strange that Yosemite asked me if i wanted to update the OS when i already did in my previous user, is it that the updates are user based?

I just reinstalled Yosemite today and everything was intact. I was having some buggy issues too.
