Have problems with my Mac and I want to repair the permissions and disk, when booting from a bootable backup. But it's been removed for Disk Utility in El Capitan. I've read you have to do it through Terminal, but don't know the exact line I have to enter when I've booted from a backup and want to do it on my main harddrive.

El Cap automatically repairs disk permissions.
If you're having a problem with your Mac, it's highly unlikely that would fix the issue anyway. Please can you describe the symptoms & provide the model/year of your Mac? From here we'll try a few other diagnostic tools.

El Cap doesn't technically "automatically repair disk permissions", but does not allow the permissions to be modified, particularly for the built-in system apps. It's part of the SIP security feature.
You CAN repair permissions in El Cap - although, as keysofanxiety said, it's unlikely to fix your issue. But you can try it out...

The default command will "repair permissions" on the default boot drive. If you want to repair permissions on another drive, then you have to delete the / , and specify the volume that you wish to "repair permissions"
