A couple of weeks ago I updated my iMac from Mountain Lion to Sierra using the "updates are available for your computer" route. Should I have gone to the Apple website and manually downloaded and installed the combo update instead of using the auto-dater route?

There is no such thing as combo update from Mountain Lion to Sierra. Combo updates are only for minor updates within Os, for example Mountain Lion 10.8.0 to 10.8.5.

Given the description is sounds like the App Store downloaded the full Sierra installer and installed it but it should have ask you for permission and password before installing it.

You might want to look at the Apple menu>Information about this Mac and see which version is installed on your Mac. If its 10.12.6 then you have the latest Sierra version.
