I have a question, I was looking the forum for an answer but couldn't find it.

I jailbroke my phone and wanted to know
a) Will I lose my non-app store apps and settings after an update from iTunes?
and b) how do I get all my jailbreak apps back if that happens? Is there some way to restore this because I imagine iTunes does not back this up during the backup process.

Do not update a Jailbroken device, unless you want to loose 500MB of space. The correct thing to do would be to restore then update.

But this will loose all of your JB apps. However, there is a way to back them up. In Cydia there's an app called AptBackup. Launch this app, and tap backup. This will save a list of all your JB apps to the phone, and when you sync this will be backed up. So when you restore, update, jailbreak, and restore your previous phone's data you'll be able to download AptBackup again, and restore all your JB apps.
