I have the iPhone 3.1.3 OS installed on my iPod. Unfortunately, the Xcode supported versions only go up to 3.1.2.

In Xcode's Organizer, the Restore iPod button is grayed out. How do I get it to an earlier version so I can start using it as a test device again?

You will not use Xcode for that. You better get an old version of the firmware and restore it with iTunes.

But I really suggest you to upgrade the iPhone SDK. The latest version of the SDK supports iPhone OS 3.1.3.
