I tested out JB on iphone on the new firmware and it works good. HOwever, I get the random reboots from Cydia. Im wondering if there is a way to go back to original firmware without loosing all settings currently on my iphone like mail sms,etc

Backup the phone then restore normal firmware and set the phone up from the backup.
 
does the backup take into account the JB software?like cydia etc

By definition, if you re-install the standard firmware to get rid of the jailbreak, you will no longer have access to any jailbreak applications, and so no, none of their settings will be restored to the iPhone. :p

But for the general answer, that is also no. If you restore from backup it only restores information for the official applications (i.e. your settings and SMS, and your settings for App Store apps).
