I did a search but could not find any info so here it goes my question:

I have a Mac Pro 3,1 that I just did a clean install of El Capitan latest version while I waited for a new Mac Pro 5,1 to arrive.

No I got the new one and I am not looking forward to installing everything from scratch. Since the 5,1 is going to be my main work computer, I was wondering if I can just take the boot ssd from my 3,1 and run in on my 5,1 without any issues, software errors, etc.

I know that in Window$ it does not work unless same exact hardware, and even then, sometimes you can run into issues.

Any help is appreciated

It should work just fine. I've done this several times.

Last week I needed to reinstall El Capitan on my 2,1 - I first installed it on my 5,1 and then took the drive to the 2,1 without any issue (plus the required tweaking to make El Capitan work on the 2,1 but that's another discussion...)
