I have just finished a clean install of OS X 10.11.6 (El Cap) and macOS 10.12 Beta 4 (Sierra) on my MacBook Pro. While using Safari on Sierra I realized that whenever I want to save a Bookmark Safari will just allow me to save it to the Favorites folder or any other folder I create myself but not the regular Bookmarks folder itself. On El Cap the issue doesn't exist - as you can see from the two comparison shots I attached below:

Safari 9.1.2 (11601.7.7) on El Cap:

I removed the Test folder here before taking a screenshot - otherwise it would have shown up.

I first thought it was a bug and tried to delete all bookmarks / delete the Bookmarks.plist in the Safari folder in Library - both while having iCloud Sync for Safari enabled / disabled. But the situation remains. I also tested the latest Technology Preview of Safari on Sierra and it has the exact same behavior.

Can someone please have a look her/himself and confirm if this is common behavior with Safari 10 on Sierra.

Your help is much appreciated since googleing for the issue basically brought up nothing. Thank you!

I don't see it either. Maybe they're trying to get you to organize your bookmarks :)

This is what that feedback app is for!

Thank you! I thought it was just me. I keep my bookmarks well organized but for some bookmarks that I may or may not keep I place them in the Bookmarks folder for later reference. It's in iOS 10 but not macOS Safari 10 or Safari Technology Preview. I created a "Recent Bookmarks" folder to compensate.

Another issue with Safari on macOS 10.12, spelling and grammar checking is not working. I either write responses in TextEdit or copy and paste a response to check any typo's. I do not know what is happening.

Also noticed Handoff and Continuity aren't working. Both are activated on my iPhone 6, iPad Air 2, and nMac Pro6,1 yet nothing appears on my Dock when Safari or Mail is open on any of my devices.
 
Interesting. Spellcheck is working for me (at least in the macrumors text box), though I'm using Safari Technology Preview (which I would think would act just like Safari, but maybe not). I can't say much for Handoff/Continuity, because it's never really worked well for me due to issues with my bluetooth hardware (I need to replace my MBP's wifi and bluetooth cable, but the wifi part still works so I haven't gotten around to it).
