In Safari 8 one can delete individual cookies: Safari > Preferences > Privacy, there is a button next to 'Remove all website data', in Safari 9, this option is gone. I think the privacy/cookie options need some work, Firefox is much better in this respect.
 
Thanks, Adrian! I tried to install Safari Cookies but it does not appear in the Preference Pane, maybe the SIMBL issue that you mentioned.
 
The app Cookie doesn’t work either. I read on their forums that a beta version is ready soon. Big recommendation, I have been using it for a while now and it is probably the biggest privacy protection you get next to the Ghostery extension. It will clean up all cookies automatically, but keeps the ones you mark as favourites or are part of extensions. The interface is much more powerful than Safari’s ever was. It won’t interfere or modify anything in Safari to work. Note also that SIMBL might stop working as long as rootless is enabled.

Still, I agree that it’s odd for Apple to remove this functionality, or at least a list of cookies for the user to see. Obscuring this kind of information is not a good practice.

Anyway, to install SIMBL, remove all traces of EasySIMBL and then ...

When done, you can "ps -fe|grep -i simbl" and check the agent is running. Once installed, SIP can be re-enabled (it's a step in the above instructions anyway).

I have "Safari cookies.bundle" in /Library/Application Support/SIMBL/Plugins although it could well work in ~/Library instead.

Just to reiterate, I reckon this is an omission in DB3 (dunno about PB1) and should come back at some point.
 
There's for sure a button "Details…" below the "Remove all website data…". Use this to remove individual cookies.

Interesting, at least Apple is not dropping this option, I guess. On my computer, it does not matter how long I wait, the button is gone.
 
the details button is there for me. it shows up like 1 second after the window does tho. is your developer menu enabled? maybe it's building a cookie index or something and taking time if you don't have an SSD.

it's been there in every build so far (DP B1, 2, 3). i constantly go in there and remove cookies from sites that try to limit my views.
 
maybe try clicking where it should be? in DP1 some buttons would disappear sometimes but I haven't seen it myself in this build.

of course I'm in DP B3, maybe there's a slight difference/bug on public beta build if you're on that? what's your Safari version? mine's Version 9.0 (11601.1.37.1)

My laptop has a SSD as well. It's the same Safari version and neither hovering nor clicking make the 'details' button appear. I filed a bug report, but compared with Firefox the cookie management is not impressive anyway.
 
I have the same Problem with Developer Beta Beta 3 (15A216g) and Safari 9.0 (11601.1.37.1), before the latest update it was still there on DB3.

Just a quick update, the second public beta fixed the missing option to delete individual cookies on my MBA.

Apple has been "dumbing down" Safari for the past few versions, yet making other things more complicated, like the Developer Tools. It's very, very, very annoying! The removal of individual cookie management is a huge step backwards for developers. I'm a huge Safari fan, as I prefer its "feel" over other browsers, but the loss of this feature pushes me over to Chrome for my developer needs. Come on Apple... don't treat us like children!

This feature is the same in the release version of Safari 9 in El Capitan as it's been for many versions. Obviously you don't use this function with any regularity, so why complain?

That’s the case with me. It takes about a minute for it to show up. It says, I have 15,806 cookies. Maybe I should just start over. I don’t think, I have done that in years.

You must be the advertiser's dream customer. Yeah, not a bad idea. Might even speed up your browser too. You should make sure that you select the option to block third-party cookies in Safari's settings.
