Safari push notification prompt won't go away?

Does anyone else still get the "The website “XYZ” would like to show alerts in Notification Center." popups even with "Allow websites to ask permissions" checkbox disabled?

I've even gone so far as to completely nuke Notification Center in the terminal (because it's stupid) and that didn't help either.
