Disable plug-ins, to make sure you're using HTML5 video via Safari directly. Safari menu > Preferences > Security > Plug-In Settings, un-check all of them for a test - re-enable those you need to see if the issue comes back.

Also check the Extensions tab, if anything is there disable those too.

I watched the video at the link you provided, and saw no stuttering.

What videos in particular are you having a problem with?
URLs required so that "we can see for ourselves".

Some of this could be due to your internet service.
Some could be due to heavy loads on YouTube.

What I myself do sometimes is download the YouTube video, and then "watch it offline".
This will overcome any problems due to speed or bandwith problems...

Use chrome. Seriously there is no fix for this and Apple doesn't even care to fix it, it is one of the things that make me not use Safari. Also new chrome version 56 uses less CPU and battey so it's worth a shot.
