I am on Safari 16.5.2 on MacOS 13.4.1.

Say I open up a safari window and then minimize it into the dock.
Then I open a new window and use that window to surf web pages.
Now let's say I click on a link in other app, like a Mastodon client or link in email.

WHY??? does that link always open the minimized window from the dock and open the link in a new tab instead of opening a new tab in the already open and shown safari window?

Does this happen to everyone?
 
That's exactly how my Safari behaves. Though I haven't experimented with it much, try this...open System Settings > Desktop & Dock. Set "Prefer tabs when opening documents" to Never.
