Safe to delete Applications folder after transfer system to SSD?

And transferred Mountain Lion to a 120 gig Lacie thunderbolt external on my mid-2011 27" iMac. Left the home folder on the internal HDD and pointed there in User & Groups under System Prefs. The iMac screams now and is working great.

Only question I have – is it safe to delete the Applications directory from the HDD? The apps are now duplicated (residing on the SSD where they launch from) and have left duplicates in the ‘open’ menu when right clicking a file.

If that is safe to do, is it safe/worthwhile to delete the other system directories on the HDD and just leave the User directory?

You can delete the Applications folder and every other folder and file you do not use on the internal HDD, but you could use the internal HDD for backup purposes using cloning software like CarbonCopyCloner or SuperDuper!.

Renamed old Applications folder with -OLD and seems fine

Be careful not to rename the HDD though, I helped someone out which renamed his HDD and was not able to log in due to a file (Keychain) in your Home folder missing, the link was gone so the System can't find your password.
There is a warning in User & Groups!

Thanks. No plans to touch HDD name or anything in Users folder. Just trying to clean up/de-duplicate.
