In my 2011 Mini Server I have a 512gb Samsung Pro 840 and a 1.5tb HGST spinner. I cannot seem to get Windows 7 installed via Bootcamp onto the ssd using a partition, I have tried various configurations and it just gives me errors during the install.
So I'm wondering if I manage to get Win 7 to install on the HGST drive, will the Samsung software still see the 840 and be able to update it?
 
You're installing bootcamp to update firmware?
Why not mount the mac in target-disk mode and do it on a windows machine?

I installed Windows 8.1 with Bootcamp on an SSD partition, then used the Samsung Magician software, the update took less than 10 seconds. From what I've read if you install Windows on a secondary drive the Samsung software can see the SSD, but cannot update it. Windows 7 gave me nothing but error messages when trying to install on the partition.

Samsung would be doing Mac users a huge favor to develop their Magician software for OS X.
