I've heard rumblings of applications installed on the iPad being able to handle assigned file types. In theory, a PDF link in Safari should be opened by your PDF reader, and a PDF link in mail should be opened by your PDF reader as well. The same thing should happen for other registered file types, like ZIP files, etc.

Problem is... I haven't been able to find an app that uses a registered file type. So I thought... I figured any app that shows up in iTunes where it lets you transfer files in and out would have a registered file type, but that's not the case—you can save a PDF to GoodReader from iTunes, but GoodReader won't open PDF's in Mail that you click on (like Pages, Numbers, etc.). myPDf's does though!

GoodReader does so much more than myPDF's, I wish it had utilized the registered file type feature, but until they change their code, myPDF's will let you download PDF's directly to the application, from Mail. Still no such luck in Safari, however.
