iPhone SBSettings, Winterboard not working after SemiRestore

Hey there!
I recently had to use SemiRestore to restore my iPhone 4s due to a problem with iMessage not working anymore while still keeping my 6.1.1 jailbreak.
Now the iMessage problem is fixed, but I have trouble with some Cydia apps. I downloaded SBSettings and Winterboard, and can open the apps from the icons and interact with them, but the changes I try to make won't take effect. SBSettings won't show up in Settings -> Notifications so that I can enable it in the Notification Center. Winterboard themes won't take effect. Things like that. Anyone have any ideas why?

try semi-restore again, then seup as new

When I did the SemiRestore, it set up as new. Are you saying that I should just repeat that?
