I didn't ignore them! Upgraded my iOS to 10.1 to fix the security issue. And I've upgraded my El Capitan to the latest and made sure my apps were up to date, including Safari.

Could you explain this more? I'm confused: Apple's list says El Cap Security Update 2016-002 has been out since March and 10.11.4, yet I remember installing it recently along with Safari 10.0.1.

I'm also wondering about the latest fixes included in Sierra 10.12.2 which don't appear to have been released yet for El Cap, such as the worrying CVE-2016-4673 JPEG-file one.

That was the security update for Mavericks and Yosemite.

It is not clear yet what the El Capitan 002 security update actually entailed. It should have included all the fixes in 10.12.0 and 10.12.1, those marked as 'available for El Capitan', but Apple has not disclosed anything yet.

It looks like this update brought me some trouble:
- Tweetbot won't start anymore
- I can't login in the Mac App store anymore

I already tried an PRAM reset and booting in single user mode. But that didn't help. Anyone else experiencing problems?

Thanks, I think see how this works now. So the main table should (theoretically) spell this out as "macOS Sierra 10.12.1, Security Update 2016-002 El Capitan, and Security Update 2016-007 Yosemite"?

The security update messed up some settings. I had to delete a network plist and reboot to get things working again.
