I have two folders in shared in Files, one is a real one the other shouldn't be there.

When I try to delete the folder which shouldn't be here I get this error message:

I tried logging out of iCloud, removing Files and reinstalling it. Any ideas what I could try?

Wild guess: created by a program/app on a Mac or iPad? Might have be associated with that app and needs to be removed from there.

Or: a folder shared by someone else. Follow the instructions to remove yourself from sharers.

I had this guess too but I think it was I actually shared out of iCloud with someone. When I click on it, I end up in the iCloud root directory.
