I am very new to this so please forgive my ignorance.

I am a Windows user that has recently updated my iPhone 3G to 3.1.2. Some apps have caught my eye and I'm really wanting to jailbreak the phone. I am on AT&T, so I have use for the unlock. Every where I've read says to avoid the blackra1n like the H1N1. So the best choice would be the pwnagetool, which isn't available to me as I am a Windows user. Guides I have read tell me that I must find a custom build of the 3.1.2 firmware that has been 'patched' via pwnagetool. I have had no luck finding these custom ipsw's on any torrent site. Am I heading in the right direction? Am I missing anything else? The phone has never been jailbroken before, will I run into issues?

I didn't have any issue with blackra1n when I jailbroke my 3G yesterday morning. Actually, it took about 5 tries in total, but I still got it working. Where'd you hear the negative flak?
 
Don't listen to the whining about blackra1n. I've done four iPhones with it already and all have been successful.

The 3G just takes patience. If it doesn't work unplug it, restart blackra1n and try again.
 
The problem seems to be vista (at least from what I have gathered) when jailbreaking a 3G, a 3GS on the otherhand works amazingly well in all Windows version s(xp, vista and windows 7) While doable in vista, it seems to be keeping most from being able to successfully use blackra1n on their 3G

I tried 30 times in vista trying DFU mode and everything and no go.

Tried twice in windows 7 with it working on the second try.
 
Well I'm running XP, so I may have lucked out.

In the event that I hit rough roads. Is there a location where I can download custom firmwares that have been pwnaged?

When I was running over those rough roads, I just clicked "Restore". After 10 minutes I tried it again, so there was no need for me to download the firmware from the internets as opposed to just through iTunes.

Either way, I think you'll have the best luck out of everyone who runs Windows, as I've found both 7 and Vista both had some issues (and guides say to change compatibility to that of XPSP3 anyways).

I did look at modmyi. Someone actually had a couple of links for the custom firmwares, but for some reason the mods decided to remove the links. :(
