You know that sound Siri makes, when you hold down the home button, to activate it, well on my iPhone 6, its not making that sound?! I get a vibration and then Siri starts up, however, I don't get that start up sound like I should? My phone is not on silent or anything?!
 
Initial beep has been removed but many subsequent beeps still remain, like when Siri ask you a question. Which is the way I prefer it. For example when you ask "what song is this" it will beep after Siri say "let me listen" letting you know it's ready.

I don't really understand that inconsistency but there is nothing wrong with your phone or the way your using it.

Yup, as previous threads about this will explain, the iPhone's support vibration and that's used as the indicator now (unless the phone is used hands-free), while iPads don't support vibration so the sound remains there as an indicator.
