Using a MBP M1, upgraded to Monterey. Whenever I am using a web browser, and need to type something a spotlight style window pops up. It's annoying, such as when I need to type in a user name and password, as I'm typing in the user the popup window will cover the password window.

It might be a Safari extension you installed. What do you have installed? Turn them off one at a time if you have to to figure out which one is causing the behavior. Or list what you've got and we'll help you.
 
When you say a browser are you referring to Safari or something else?
Many browsers have built in keyboard shortcuts and it's possible you are evoking one of those if you start typing without first inserting the cursor in a dialogue box.

I turned on and off few times the options in the accessibility menu and it seems to fix the issue.
