Every time I restart my Mac I get a bunch of programs (Word, iMessage, etc) open up automatically and wondering how to change all this up? I go to log in items and they are not checked, so not sure why these keep popping up? I understand they will pop up if open prior to a restart....

Right-click whichever apps opens when you login on your dock, hover on 'Options' and make sure 'Open at Login' is unchecked.
Just also realized I have the box checked to reopen windows after restart which is likely a cause of my issues as well..duh
It’s the Resume feature. When you log out, OS X will automatically resume all open applications once you log back in, similarly it will resume any application that you quit without closing the window. You can prevent this specific instance by unchecking the checkbox on the logout panel (as you already found out). In addition, you can disable the Resume feature completely in System Preferences > General and then check ‘Close windows when quitting an app’.
Yes - the check box is just to hide them after they open - they still start up. Select an item in the list and the "-" sign should turn from grey to black. Then click the "-" sign. You may need to enter the admin password to make this change.
There are likely to be many other background apps that load automatically without being on this list. Removing them is no easy task and could cause instability.
