I don't want to beat a dead horse and I suspect there is nothing new under the sun, but it was a while since I looked into this.

Does anyone by any chance have an elegant solution to up the speeds of the internal bays to 6Gbps?

Still no bootable PCIe Mini-SAS card I guess?
 
Yes I found that from googling earlier too, but article was from 2011. Still works though.

Has anyone tried RAID 5 over all 4 internal bays with SSDs?

I recently tried the -2e version of this adapter connected to external HDD's. It worked really well in OS X, but I did have problems when I tried to start Windows 7 (Bootcamp). The problem seemed to be related to the presence of a PCIe SSD that I also have installed. When I removed the PCIe SSD, Windows 7 would start. I returned the OWC adapter and am looking for an alternative.

Good to know. I'm also booting from a PCIe SSD… Not really using Windows at this point, but I don't want to rule it out.
