I remember someone asking if it was possible to run Folding without it being obvious. I did the same thing yesterday and found out how to do it. I don't know if there's a simpler method but this works.

Download FAH3 (console) for windows of course.
Download Electron Microscope for Folding from: http://home.attbi.com/~wxdude1/emsite/
Install EMIII and launch the program. The instructions on the web site (FAQ) are very good about setting it up. But basically, in the options you want to turn off sounds, turn off protein, and turn on stealth mode. You also want it to hide when launching and to hide FAH3. Just select all that look like what you want. Most are appearance so leave them as you won't see this. You also want it to launch FAH3 at launch.

Now you need EMIII to launch at startup. You can just put this in the startup items. Or you can put it in the register from Start:Run regedit. Click on the box next to HKEY_CURRENT_USER and select programs, microsoft, windows, currentversion, run. Right click in the box to the right and select new string. Type EM or something indicative. Then right click on it and modify and put the path name in for EMIII. That's it, all done and hidden.
