Hi,

Could anyone tell what the stock cydia files are in expert mode. I would like to uninstall all tweaks and the files they have installed to start a fresh without using semi restore/iLEX Rat as I want to keep all my iso App Store apps etc.

ilex does not remove app store apps.
 
ilex does not remove app store apps.

So it will return cydia to as if I just jailbroke, keep all my iphone contacts/pictures/calender and keep all of my third party apps I.e Facebook, flipboard, tweetbot on the phone in the same locations/folders?

Installed Packages
With the evasi0n jailbreak, the following packages are installed by default with Cydia:
APR (/usr/lib)
APT 0.7 (apt-key)
APT 0.7 Strict (lib)
Base Structure
Big Boss Icon Set

Core Utilities (/bin)
evasi0n 6.0-6.1.2 Untether

So people know i have "iPhone Firmware(/sbin)" which when i tried to uninstall added other files that are on the list so i left "iPhone Firmware(/sbin)" it in place.
 
To go stock, you only need to uninstall mobile substrate, any other files won't affect the performance of the device. If you remove m. substate, all of your tweaks will be removed cause all depend on mobile substrate.

That is true for the main apps but not for dependencies.
Not all apps rely on MS. If only it were that simple.
