Hi,
since yesterday I have strange badges on some icons (ipod, phone) on my 3GS.

Rebooting didn't remove them.

Where'd you get that from? :p

Do you happen to have Backgrounder installed? They're the icons that appear on apps that are running in the background. If you open Backgrounder, you should be able to set it to remove those icons.
