Hi, I've been using Handbrake until now but I want to be able to encode into .mkv and keep all sub and audio tracks. Can someone recommend how I can do this without having to enter all fields manually?

Alternative encoders etc? I would be willing to make a purchase to move away from freeware in order to get this done more efficiently.

Sounds like MakeMKV is what you need.

Yup, MakeMKV is your friend. Want me to paste my article here on using it for DVD ripping and, then, HandBrake for H.264 conversion, along with all the subtracks?
 
Hi ... I would like to see your guide.

I assume DVD to MKV would keep everything in take and the space saving would come after the conversion to MP4/H.264?

MakeMKV works a treat for what I was looking to do.

My next step is to make the file size smaller whilst retaining a relatively high video quality but to keep all content, ie. audio tracks, subs in the MKV package.

I love Handbrake but the problem is still that all of the content I want to keep must be entered manually. Therefore, I need a workflow that will keep the audio and subs but recodes the video in H264.

Suggestions?

Assuming you don't mind abandoning MKV and switching to MP4 / M4V (let me know if you do want to stay with MKV and, then, I test the automated batch conversion mode of MKVTools),

1, get HandBrakeBatch from http://www.osomac.com/apps/osx/handbrake-batch/

2, go to Preferences and enable the "All available languages" radio button in the "Languages" tab:

3, drag-and-drop your source files to the list

4, start converting.
