I just downloaded Super Mario Run and it appears that only the first 3 levels are free to play with the rest of the game to be unlocked after paying $9.99. My question is, I use my iphone 7 as my main device and I have two other ipad 2 that I use as well. If I pay the $9.99 in app purchase on my iphone 7, will it unlock the levels on the other ipads as well or do i have to pay $9.99 two more times for both ipads? I don't have them set up as homesharing. I've set them up as separate ipads and I've signed into the itunes accounts on both ipads using my sign in.

What about if the game is on multiple devices that have their own apple id but are linked in family sharing?
I bought it on my ipad. I downloaded it on my iphone but it's still wanting me to buy. When I try to link my nintendo account on my iphone I get the mesasge "The nintendo account you tried to link is already linked to another game account"

Since the full game is unlocked through an in-app purchase you will need to buy it on each Apple ID as in-app purchases are not a part of family sharing. As per: https://support.apple.com/en-us/HT203046
This is correct, In-App purchases do not share. While the app may be listed as being apart of the family sharing, in-app purchases are not shared.
No need to multiple buy. I explained how to do it some posts ago.
1.- On Device with Apple ID "A": Download App, login with your Nintendo ID ("A"), & buy the 9,99 full unlock.
2.- If the person who you want to share your purchase with doesn't have a Nintendo ID, create one on accounts.nintendo.com.
3.- On Device with Apple ID "B", sign out from the App Store, and sign in with Apple ID "A". Download the game. Open it. SKIP NINTENDO ID CONFIG, complete the tutorial and press to buy the 9,99 full unlock. Say yes to purchase and introduce password. It will say you've already downloaded it and that it will be free. Then link the game with the Nintendo ID "B" account or the one you've created. This will tell your "B" account that you have unlocked the full game. Wait one minute so it syncs.
4.- Close the game, delete it. Sign out from the App Store. Sign in with you Apple ID "B" account. Download the free game. Open it. DURING setup, link it with the Nintendo ID "B" account. To link it, if it only offers to create new accounts, clic on the top left where it says Nintendo account which will bring you to a login page. After login in, press the blue OK at the top and an error will appear. Ignore it. Try again the Nintendo ID linking and know the page that opens will say that you're already logged in and there will be a big button to use the account with the game.
5.- And you're all set. You'll se that you have the full game unlocked.

It's actually simpler than that.
There is no need to set up and link Nintendo ID or delete game etc. The IAP is handled on Apple's side.
All you need to do is buy the game using your primary iTunes account on device A. When you've made the IAP.
:IMPORTANT: Log into device B appstore with device A apple ID
Download SMR, go through the tutorial again, remember you don't need to create a Nintendo ID at this point, but you will be asked to set a username (which can be changed at a later time).
When you finish the level 1 game tutorial, just click on purchase tab.
You will told that the game has already been purchased or linked to another account, do you want to buy again- confirm yes ( you may get the error code 40? or something and asked to confirm Apple ID password again but this all fine.
You may also have to close the app and reopen for the synch to complete.
Once that happens, all the levels are loaded!
Lastly, remember to sign out device A primary Apple ID account from device B and voila!

Hi. You have to delete the Apple ID A version of SMR from the Apple ID B Device, login with your Apple ID B on the Apple ID B device and download the free game from the App Store, so when Nintendo updates the App (like today) the app will update like all the other apps from your Device B (which were downloaded with the Apple ID B). Only apps downloaded with the Apple ID that is logged in are updated or auto-updated. Apps downloaded with other Apple IDs require you to manually login for the available updates to be shown.
After you download SMR from your Apple ID B, you launch it and in the first step you link it with the Nintendo ID B account you intend to use with that Device. When you bought (with no charge) the full unlock while you where using the Apple ID A version of the app (logged in with Apple ID A on the App Store), then after that (if you followed my instructions above) you tied the App to the Nintendo ID B.
In that moment the Nintendo ID B 'acknowledged' that you have paid for the app (but not the specific Apple account you used) because Nintendo treats it like 'saved game progress'. It's only that Nintendo saves a state where you have all your levels unlocked and that's all. So when you link the Nintendo ID B to a Super Mario Run on ANY device with ANY Apple ID, it will retrieve from Nintendo servers you 'saved game' from Nintendo ID B where all the levels are unlocked.

You know what mate, your method sounds way too complicated.
I updated the game on all 4 devices just now, granted the two non primary devices prompted me to sign into my Apple ID account when i launched the game, but i just hit cancel and all was fine.It didn't prevent me from updating.
I think its best we just agree to disagree.
