I just switched from PC -> Mac. Here are the steps I took to get my iPhone on the Mac:

Redownload all of my Apps in iTunes/Mac.
Resubscribe all of my podcasts in iTunes/Mac.
Copy iTunes music over to Mac.
Import all music into iTunes/Mac.
Plugged in iPhone to Mac and Sync (it gave a message about erasing content).

So, after the sync, everything "just works." My app settings remained intact. I was under the impression that since it did an erase and sync all of my app settings would be gone. Does the iPhone keep the app settings separate from the applications themselves? Is it intended to maintain settings like this?
 
Ir's because it asked if you wanted to backup the iPhone before it did the erase. The backup contains settings and such, but not stuff that should be synced (like your music, etc.). Then when it came time to resore the phone you restored from the backup. Since you had everything moved over like you should, that's why it "just works." Good job! If, however, you had restored as new, you still would have got almost everything back to normal, except you would have lost game saves, SMS messages, and a few other settings that are easily set back.
 
The OP didn't restore his iPhone.

My HD crashed, and I took the opportunity to clean out my iTunes and start a new library. I was afraid I was going to lose all my app data. But when I did the Erase and Sync for my new iTunes library, I was surprised that all my app data was still there. Same for my wife. So even though the dialog box states that app data and media will be deleted, it wasn't the case for the app data. :)
